Is there any way to debug the custom entree server application.

Sure, just like a webpart or any other .net web app you can attach to the w3wp process and debug your mobile app in Visual Studio. If you aren't familiar with this, it's in the "Debug" menu, select "Attach to Process". Then select all of the w3wp processes that are running and click "Attach".
